Im gonna guess it's your clutch disc. I had a similar problem this past summer and hoped for something simple too. I was getting rough shifts, sometimes it wouldnt go into gear, sometimes it would. Went into gear while not running, started car and car moves in first with clutch pedal down. I ended up with a torn up clutch disc. Found about 6 pieces if clutch
